Is it bad to eliminate character files completely and store everything in the MySQL database for a server? I read a book on JBDC and it says that large queries that happen less often are preferable to small queries that happen more often, so because of that, I don't think there would be any issues, but I'm open to here other's opinions.

I don't really know the true benefits of storing character data in SQL databases, but I've heard it'd be a better solution towards the original saved character files. You could possibly use it as a benefit for further web development too if you so choose.
If only I hadn't given you up, my life could've been different.
