Anyone know where I can find a minecraft server source which is "open-source"
I want a source where I can make modifications
This is probably the best answer, although it's outdated (It doesn't have the server list protocol or anything in it, though it's easy enough to add a decoder that sends the kick packet for it)
Bukkit also has a 'mc-dev' repo that I guess goes public after 2-3 weeks.

Did you really just say Grahams source, that is outdated by a year+ would be the best option? Lol.. A lot more has changed that just the server list stuff. This past year have been the most active in mc history in terms of changes made.
If op wants to start bare, the mc-dev source would be best bet. Though, you can write a bukkit plugin to do damn near anything. An huge advantage of using Bukkit over the standard minecraft server jar's is that they have fixes for exploits a lot sooner. This way, even if you don't want to take advantage of all of the plugins currently made for Bukkit and wish to write your own, you can have peace of mind that someone is there fixing exploits while you write the features (plugins) for your server.
The Minecraft team still don't understand that they can't just make some memory hungry/cpu hungry server and just keep adding to it without working on the performance of it... The more they add, the slower the game will run.
There are quite a few updates that need to be applied to Lightstone, but it is a bare minimum server after all, so I don't see why it's a problem.
