The effect on the side is quite nice, plus I like how you aligned the shapes to match with the same angles of the boxes. That was one of the first things I was looking at when I first viewed your thread, checking if there was any discrepancies. My one big gripe regarding the side shape though would be the lack of separation in the reds, that is having the red part come onto the red block, but the shadow not really strong enough to separate the two, almost making it sort of blend in, which you seem to be trying to avoid by introducing the shadow. Increase the shadow a touch and perhaps consider adding it below the red line as well. Your line work is quite clean with the boxes, and conceptually I'm quite fond of them being stacked like that. Within the green circles on the image I'll link below, there seems to be some loose pixels that could be cleaned up a bit. Also, because of the way your drop shadow is being produced with the insignia on the side, the square shadowing should actually be reversed, since the lighting source is coming from the left side (hence the shadow being to the right of the box). The shadow also has some inconsistencies in areas where it's very dark but then abruptly turns lighter, though it seems to only be affecting certain areas of the outside shapes (see the orange circles on the image below). On your insignia, you also seem to have some white outlining in a few areas, which wouldn't really make sense as a shadow and should more be from a glow (look to the red circles on the image below for example. Also, I took a ruler to your work and the top box is actually shorter than the boxes beneath by a few pixels, so I'd suggest fixing up the height a bit. It's really cool concept, it just needs some small touching up.
